Ok, I downloaded blackbox to see what was going on. Seems they have a window which covers the normal desktop, so setting the thumbnails to 'always on bottom' (although it shouldn't work correctly) hides the thumbnails behind the desktop. You probably find the reason it works the first time, is that it is before you click on the blackbox desktop, from then on the thumbnails end up behind the blackbox desktop. 
Unfortunately the default behaviour is always on bottom. For the next version I have changed this to Normal and you will be able to change that to any of the 3 which will be remembered.
So I guess, for now, it's going to be a matter of fiddling with the thumbnail level. Sorry.
